Leak in roof causing water damage inside house

Hi there - after recent storm the ceiling in our bedroom started bubbling up with water. It has cascaded down the wall to the skirting boards. Need someone to look at identifying where the leak has started, fixing the root cause and if possible also fixing the internal damage, both in attic and ceiling / wall/ skirting board and identifying anywhere else the damage has gone in the bedroom. Replace raised nails in metal roof

We have recently purchased this house and part of the builders report showed that there are raised nails that have popped up on the metal roof for the house and garage (see photos from builders report). The front conservatory flashing has lifted also and needs to be refixed (also see photos). Please note we don’t need the translucent plastic ones that are in the photos replaced as we are going to repair the back entrance area at a later date. Thank you.

The existing butynol patch flashing has perished and cracked - partly due to heat from the flue. The flashing needs replacing with a new flashing boot. The flue is for a forced fan pellet fire and has a 100mm exterior diameter. Despite my best effort with WD40, I haven't been able to remove the top cap from the flue - the insert ring is too tight, or has become cemented with soot. Requiring a leak detection and roof repair. There appears to be a leak under the eave above the entry to the house. The roof was cleaned approximately 2 years ago and upon recent investigation we have noticed several roof screws have lifted! Its also important to note that there is also a sunroom attached to the house and the roof is attached to the flashing and this could also be the cause of the leak?
