Cedar conservatory roof leak

I have a second story cedar conservatory that is leaking. Have had the roof caps replaced on the glass panels, but have one leak entering through the supporting roof beam join. Possibly could be that the flashing is inadequate or that it isn't one continuous piece. I'm concerned as there's some cracking in the cedar where the timber has become wet and dried again. The previous contractor seems to have disappeared, but he previously used mobile scaffolding and a scaffolding plank laid across the trusses over the glass. Would prefer is someone used a similar method to avoid additional scaffolding costs (provided it's safe to do so).
