Roof repair

We have a roof which is nailed and we would like the nails that are coming out to be replaced with screws. We have two dormers and we like to ensure both are water tight. We have experienced leaking once. We have a flue which we would like to be put on one of those "flat" pieces over the corrugated roof for it to be better fitted to the roof. If need be replacing the seal. We also have an air vent which we also would like to have on one of those "flat" pieces of roof over the corrugated roof. Other then that just a recommended touch up where needed.
