Garage pit situation.

We have just uncovered the old garage pit because of some mould . We thought this had been filled in correctly but it just has broken concrete in it and wood over top and then a staircase built on top. Some framing looks damp, the timber covering the pit definitely was but as everything was carpeted this has been out of sight. We need advice of what to do/where to start to fix this please.
