Building work in old house

Recently purchased an older home - some maintenance work is required in the roof and subfloor. (see photos) - improve the roof framing - remediate a horizontal pile (?) - unsure what to do about this odd trench under the house - if we can fill it in that'd be great - strengthen the deteriorating timber in ref ---
