Repair window sills

We have a house built in the 1980s. It has window sills that are in need of repair work. We would like a quote for the following: We are replacing the existing windows with new ones, we need the window sills removed regardless of condition and re-pointed and sealed, will need some window sill flashings? for water proofing, they do not have any ? Not sure if this should be done before or after new windows?
