Repair Bay windows and Atrium glazing

We have a bungalow that was renovated and modified around 1979. The bay windows on the front of the house have isolated rot that needs repair (or replacing?). The soffit above the bay windows also show signs of rot and likely will need repair. When the house was lifted the old owners installed an internal stair case and a double height atrium. The timber joinery is now rotten and needs repair and we want to replace the glass with fluted glass.
